Introduction

The protein structure can be found from PDB, protein database. Many programs can download directly from PDBs but you can also download by hand.

We wish to create random fluctuations, but still having some physical reasoning; eg. hydrophobic parts repel each other. A random coil is a conformation of polymers where the monomers are oriented randomly while still being bonded to adjacent units [Wikipedia], thus it is not one specific shape, but a statistical distribution of shapes. Entropy effect.

Protein backbone: Amide linkages -N(H)-C(O)- . Proteins fold and twist. Primary, secondary and tertiary structures.
